Biological Filtration

Biological filtration is the process by which beneficial bacteria break down and process waste compounds in an aquarium, primarily through the nitrogen cycle. Unlike mechanical or chemical filtration, it relies on living organisms colonizing rock, sand, and filter media to keep water chemistry stable.

Biological filtration is the process through which beneficial bacteria, and to a lesser extent other microorganisms, break down waste compounds in an aquarium, converting them into progressively less harmful forms. It’s one of three broad categories of filtration alongside mechanical filtration, which removes physical debris, and chemical filtration, which uses media like activated carbon to adsorb dissolved compounds, but biological filtration is often considered the most fundamental of the three.

Because it relies on living bacterial populations rather than equipment alone, biological filtration takes time to establish and continues working around the clock once it does, quietly forming the backbone of a stable reef system.

How It Works

Beneficial bacteria colonize porous surfaces throughout the tank, including live rock, sand, and filter media, where nitrifying species convert ammonia into nitrite and then into nitrate. In deeper, low-oxygen areas of a sand bed or porous rock, different bacteria can carry out denitrification, converting nitrate into nitrogen gas that leaves the system entirely.

The overall capacity of a tank’s biological filtration scales with the amount of suitable surface area available and the size of the bacterial population that area can support, which is why live rock and sand volume are such important considerations when planning a reef system.

This is also why new tanks need a dedicated cycling period, typically several weeks, before livestock is added. During this time, the bacterial population needs to grow large enough to keep pace with the ammonia being introduced, and adding fish or heavily feeding a tank before this process completes is one of the most common causes of early livestock loss in new setups.
