Beneficial species colonize live rock, sand beds, and filter media, where they carry out essential processes like converting toxic ammonia into progressively safer compounds and breaking down organic waste that would otherwise accumulate.

Because these processes happen continuously and mostly out of sight, bacteria are easy to overlook, but a tank’s overall stability depends heavily on maintaining a healthy, well-established bacterial population.

How It Works

Beneficial bacteria establish themselves on porous surfaces throughout the tank, including live rock, sand, and filter media, where they have access to both oxygen and a steady supply of waste compounds to process. Nitrifying bacteria, which need oxygen, typically dominate the surface layers of rock and sand, while denitrifying bacteria thrive in the low-oxygen zones deeper within a sand bed or porous rock.

Bacterial populations naturally grow or shrink to match the available food supply and surface area, which is why a tank’s biological filtration capacity is closely tied to how much live rock, sand, or other biological media it contains.

The distinction between aerobic and anaerobic bacteria zones is central to how a reef tank’s biological filtration actually functions as a whole. Oxygen-rich surface areas of rock and sand favor nitrifying bacteria, while deeper, oxygen-depleted zones favor denitrifying species. A tank that lacks meaningful low-oxygen zones, such as one with only a thin sand bed and highly porous rock, may handle ammonia and nitrite well but struggle more with nitrate accumulation as a result.

Bottled bacteria products are most useful during initial cycling or after a major disruption, not as an ongoing routine addition.
